Short answer- If " we don't know whether he has" was used as a sentence by itself then it would be an incomplete sentence however it is actually used as a "dependent clause" in a complex sentence.
Long answer-
I believe this sentence is a "complex sentence" - It was Mueller’s decision to continue the line of inquiry, and we don’t know whether he has.
A complex sentence has an independent clause ( a phrase that could be a sentence by itself) and a dependent clause (a phrase that would be an incomplete sentence by itself).
Using your sentence-
the independent clause would be " It was Mueller’s decision to continue the line of inquiry" If this sentence was by itself would it still make sense? I think so and that's how we know its an independent clause.
the dependent clause would be " we don't know whether he has". Like you said above its an incomplete sentence and does not make sense by itself which is how we know its a dependent clause.
When your reading a complex sentence the independent clause and dependent clause come together to form a complete sentence they are not two separate sentences.
So - It was Mueller’s decision to continue the line of inquiry, and we don’t know whether he has.
To answer your question you need to look at the independent clause before it.- "we don't know whether he has" - what? we don't know whether he has continued the line of inquiry.
